DDLC as a whole is retconned to be a game within a game. No longer are we a visual novel player horrified as the game glitches out, we're just a bored office employee doing his job. This ruins immersion and is bad. Probably the biggest complaint I see about Plus on here. And it's untrue because DDLC was always a simulation within a simulation.

Finally, DDLC existed before DDLC+, so it may not be wise to assume lore in DDLC+ would be considered into the timeline for the original game. As far as I'm aware, these are the notable differences. The game runs on it's own virtual OS instead of using the game directory files.
